The pronunciation trainer is going to switch over to Hiragana once it finishes teaching you Katakana. We do that because starting with Katakana gives you a smoother ride into Japanese (due to all the cognates) and lets you focus on pronunciation/ear training for a while, so that once you hit the totally unfamiliar words in the Hiragana section, your improved ear will make them easier to remember.
